If you do not rent a car - Wine Country Airporter runs between SFO and the hotels listed in Napa and Yountville. Please note you must make a reservation in advance! Also note the time of the shuttles as they run a few times per day.
If you rent a car - depending upon your arrival time and real-time traffic, you may prefer to take the slightly longer route from SFO to Napa, which brings you through San Francisco and over the Golden Gate Bridge! The views are spectacular. This would be the route via 101 | Golden Gate Bridge.
